ISY runs "Query All" program at 3:00am...For some reason it triggers an email to be sent that my Garage Door has been opened.

In event log it doesn't show that it has opened then closed, just sends the notification.

 

How could I stop this?

I would be surprised that the query, alone, sends an EMail. Can I assume that you have some other program that sends an EMail based on factors including garage door status?

 

My first instinct is to suspect that you have a garage door but that the ISY does not know the correct status. The query corrects this problem, which the ISY perceives as a change in status. This change in status triggers a program.

 

Of course, it is all conjecture without seeing any of the programs you have.

I suspect the I/O Linc is running with Trigger Reverse option set. This option reverses the commands the I/O Linc Sensor sends as it turns On and Off. Unfortunately this option does not change what the Query returns so the 3AM QueryAll changes the I/O Linc Sensor Status even though the door has not moved.

 

The best solution is install a NO magnetic switch in place of the NC switch that comes with the garage door kit. Then the Trigger Reverse option is not needed.
