I've noticed that in a number of my programs, a condition involving "Module 2" has been inserted. 

I definitely haven't inserted them, although I can't imagine ISY writing a line on its own.

Can anyone possibly explain what's going on?

I'm answering my own question for posterity's sake.

Module 2 turns out to be reference to the climate module that I didn't know was disabled recently. Time for firmware upgrade.
