I have a lamplinc that is crosslinked in a scene to a secondary button on the KPL. It works fine. How do I get that secondary button to sync up with the lamplinc if it is turned on via IR (remote)?

When you create your program to turn on the LampLinc via IR, turn on the entire scene instead. This will ensure everything in the scene is turned on (the LampLinc and KPL secondary).
