I have two homes and each has an ISY with the Portal module. How do I set them up in the portal so they are completely independent of each other?

You use a different email for each. For mine I use the same email with a plus sign to make them look different to the portal, myemail+house1@gmail.com and myemail+house2@gmail.com where myemail is my email name and the house1 and 2 are what I call the 2 locations.
