Garage door shows bypassed

When I come home my Raspberry Pi Home Automation system (I wrote it, not commercial) system runs a script. One of the things the script does is interface to the ISY/ELK to open the garage door.  It starts by checking the status of the garage door ELK zone. Periodically it gets a status of "Bypassed". I am not sure how to get around this.  That is how do I put the state back to normal,  i.e. closed.  My understanding of the states is as follows:

0=Closed, 1=Bypassed, 2=Open
