@ssalzman You should refer to the release notes found here.

Here's the section that is specific to your issue.

Prerequisites:

  -  If your ISY version is currently 4.x.x then it must be version 4.6.2 or higher (upgrade if necessary) before upgrading to 5.3.2

  -  The latest release of Java must be installed

  -  If you are using MAC Yosemite and Java 1.8.40, please follow these instructions

Sometimes all you need to do is open Programs then select each program in the left hand table, then click on the right hand table anywhere in the program. This should bring up the three buttons on the bottom.

Click update and move to the next program and repeat. For battery operated devices you will need to wake them manually first.

Last night i updated from 4.X to 5.3.4 and I noticed that my programs did not run this evening.

I have an ISY 994i PRO

I seem to remember I had to re-save/recreate some of the programs as they were highlighted in yellow and not working when I updated.

Also don't forget the update the UI by clearing the java cache and rerunning start.jnlp

Any program that used "Adjust scene" will need manual repair.

First verify that your admin console is matched to your firmware version via Help > About

Once they are, open the "Programs" tab, select the "Summary" sub tab, Look for yellow. where ever you find it, the program needs manual attention... and probably used "Adjust Scene".  This IS covered in the upgrade instructions.

Ok thanks all,  Ya I missed that point.  I re-saved all the programs and they seem to be working now

BUT!  some of devices that have been working for years are now not able to be communicated with since the FW updated to 5.3.4.  Not sure what would have caused that?
