What you need to do is to have multiple Amazon accounts and multiple ISY Portal accounts:
Then you put a DOT or Echo in each room tied to specific Amazon Accounts.

Exactly: if you want them to act independently, then you need multiple Echo accounts and then on the Portal you need sub accounts for each one of those.
If NOT, then you don't need anything else. Just configure them to your main account.

Hello everyone,
We were just given access to the V2 API and Amazon is setting up our account. It may take a few more days. I am speculating, but I think all the changes on the Amazon side have caused all these disturbances.

Thanks so very much for your interest. As much as we would love you to have an ISY, if you wish to have native integration with Nest and DSC, then ISY would not be the right choice for you since both need an RPi in the middle. Sorry.

You don't have to do anything as long as they are both linked to the same Amazon account. i.e. it should work automatically.

Most probably not since program names are static and not loaded into memory (due to memory constraints) and ISY does not know anything about them.
