You can save one at a time. There are no CLIs.

I'm using the UI that the ISY Launcher launched. The firmware loaded is the one I downloaded for use without a PLM so it has OADR in its name - do I need to find a way to load a OADR version of UI too? If so, how do I do that?

A quick scan of several 'not saved' programs have no comments that I didn't put in so I guess this confirms there are no problems with those?

Did you mean to say you "can't" save one at a time? If not, can you please tell me how to save one at a time?

Upgraded to 5.0.15A and there are now over 480 programs that are "not saved" - about 20 more? Sent backup created using 15A to support email address.

to close on this, the problem was that I didn't hit "save" because I thought I would lose the list of programs I have to fix but you have to hit save for the conversion to complete. Then you see what's left to fix. 

Mention it because I don't remember seeing that in the instructions (and still didn't see it in the quick scan I just did) but there are lots of them so easy to miss.
