Errors, Busy Message, & Unable to Backup ISY
Before you try to replace or rewrite the SD card you should try removing the card and cleaning the card contacts with a soft eraser then reseat the card. Be sure to remove power from the ISY before removing the card.

Cannot determine a valid Java Home
Being that your deleted and reinstalled both Java and the ISY Launcher I'm not sure what's causing the error. Did you try rebooting the computer and checking for windows updates? If the problem only occurs when you try to access the admin console the try reinstalling (or installing) the ISY Launcher Be sure to clear your Java cache including all applications Here's the link for the launcher

reviewing ISY backups to see disabled programs?
There's no way to determine which programs were disabled other than loading your previous version 4 firmware then making a list of the disabled programs. In the future your can copy all your programs to a file by clicking on the "My Programs" folder then click on copy folder to clipboard. You can then paste into a word processor. That will give you a list of all your programs and their data, and will indicate which programs were enabled or disabled.

Strange status behavior
Hops is basically the number of attempts the device makes to communicate. The default is "3", a "1" indicates that it took 2 attempts and you have fair or poor communication, a "0" is a failure. If you have older single band devices in your system then upgrading them to dual band will improve your communications. You also want to make sure that the two sides of your powerline are bridged. The most effective way to bridge the powerline is by using plug in dual band devices, one on each side of the powerline. You can then confirm that by using the 4 tap test on the dual band devices. You should also make sure that you don't have any electrical appliances that are creating noise on the powerline which can interfere with the Insteon signal. Devices such as TV's, UPS, computers, etc. should be isolated from the PLM using filterlincs. Read the link I sent you regarding troubleshooting as it offers a lot of solutions to powerline issues. What is the model number of your PLM?

The Firmware and UI should be the same version otherwise you could encounter issues. Any consequences to NOT writing updates to wireless devices?
They made some hardware changes on the MS a few years ago. Some of the older MS will support the write update program. The only way to find out is to give it a try on a MS that has pending writes.

You can use this simple program to write updates to your motion sensor without having to press the set button. If Control ' Motion Sensor' is switched On Then Set 'Motion Sensor' Write Device Updates Else - No Actions - (To add one, press 'Action')

upgrading past 4.7.3
The new motion sensors will work with 4.7.3 however the options are not available. The default motion timeout is fixed at 30 seconds. 5.0.14 beta is the current release of 5.x.x. It's still a work in progress. Here's the link

The dog fence can put out a lot of "RF interference" the wire acts as a large antenna which may not play well with Insteon. One option that may help is plugging the transformer for the dog fence into a Filterlinc.

You might try adding a dual band module such as a range extender, lamplinc dimmer, or on/off module near the thermostat but away from the dog fence. That should help improve the reliability of the thermostat signal. The logic for using one of the external Insteon modules is that they have better RF coverage than a module embedded in a wall.

If your motion sensor is an Insteon then check its battery. When the batter voltage drops the sensors are notorious for sending multiple on signals which could cause the problem you're experiencing

Here's the instructions for changing it to a 6 button configuration 1) Gently pull the set button out as far is it will go 2) Wait 10 seconds 3) While simultaneously holding the On and Off buttons, carefully push the set button back in, flush with the trim frame 4) Continue holding the On and Off button until the keypad beeps

Log and Theme Issues in Administrative Console
The ISY log only records status changes To view events you would have to open the (real time) event viewer and set it to level 3 Not sure why you're not retaining your theme. If you're running Norton Security it runs a performance routine that deletes temp files which may affect your theme.

Replaced 2486D with 2334-2
It appears that you have a communication problem between the KPL and the PLM Try to run a diagnostic / compare link tables on the KPL. If the compare shows mismatch links then do a restore device on the KPL If the above doesn't resolve the issue then do a factory reset on the KPL and then a restore device.

Did you replace a 8 button KPL with a 6 button KPL? If so, the ISY probably won't recognize it as a device must be replaced like for like. You might have to delete it from the ISY, do a factory reset on it, then install it as a 2334.

Adding Insteon Devices - Network/Device association changes?
All dual band devices automatically talk to one another, no user action is required. The more dual band devices you have the more reliable your Insteon network becomes. The Insteon 2 wire switches are RF only devices, you should have a dual band device near by to receive the signal which is then passed onto the powerline by the dual band device

PLM issues?
The links for scenes are contained within the devices. You could unplug the PLM and the scenes would still work. It's possible that you have some bad links in your device(s). Run a diagnostic / compare links on each of the devices in a scene that you're having a problem with. if the compare shows mismatched link tables then do a restore device to correct/update your link table in that device.
